Build an arena consisting of wooden platforms on the roof of the dungeon, very wide and at least 2 levels high. I like to have a third level on the edges for dodging Skeletron's spinning head attack. Basically, run from side to side, and use the levels to dodge Skeletron as good as you can. Focus the head.

Once you defeat the hands, his defense drops and its just a dodge dps race at that point.
