In that quest all your inventory gets stored in a container, after i picked it all up again, the "Overwatch" suddenly was marked as a quest item again. I crafted a epic version of "Overwatch" and the blue quality one is still stuck in my inventory, also crafted the legendary version, and the blue one is still stuck.

Check when you are picking up the weapons, if they say "broken" you just dismantle them instead of picking them up, I was also confused for a bit until i realized that was happening. #5.
